How do bacterial flagella drive movement?
A bacterial flagellum is a helical filament of flagellin with a motor-like basal body and proton channel at its base; proton motive force spins it like a propeller to push the cell forward or tumble to change direction. Its design is entirely different from eukaryotic flagella, which are microtubule-based and beat in waves.

What pathways activate the complement system, and how does it eliminate pathogens?
Complement is a group of plasma zymogens activated via three routes: the classical pathway (C1q recognizes IgG/IgM bound to pathogens), the lectin pathway (mannose-binding lectin recognizes microbial sugars), and the alternative pathway (spontaneous low-level activation on pathogen surfaces amplified by positive feedback). They converge on C3 convertase, then C5 convertase, and finally the membrane attack complex. Effector functions include: C3b opsonizing pathogens for phagocytosis; C5b-C9 forming membrane attack complexes that lyse Gram-negative bacteria; and the anaphylatoxins C3a/C5a recruiting and activating phagocytes. Host cells carry regulators such as decay-accelerating factor (DAF) and CD59 to prevent self-damage.

How can B cells generate an enormous diversity of antibodies?
Antibody diversity is generated chiefly by V(D)J recombination. As B cells develop in the bone marrow, V, D, and J gene segments of the immunoglobulin heavy chain (and V, J segments of the light chain) are randomly cut and joined by the recombinases RAG1 and RAG2, generating millions to hundreds of millions of combinations, the primary antibody repertoire. Random segment combination plus junctional diversity (nucleotide insertion or deletion) gives each B cell a unique antibody gene. After antigen activation, somatic hypermutation (SHM) and class switching (from IgM/IgD to IgG, IgA, or IgE) further refine affinity and effector function.

How do retroviruses such as HIV insert their genetic information into the host genome?
Retroviruses carry reverse transcriptase that copies their RNA genome into DNA inside the host cell, and an integrase then inserts that DNA into the host chromosome, where it persists permanently through cell division. Because the viral DNA becomes part of the host genome, HIV is especially hard to cure.

How do autoimmune diseases arise, and what are the main mechanisms of tolerance breakdown?
The body eliminates or suppresses self-reactive lymphocytes through central tolerance (negative selection of T cells in the thymus, clonal deletion of B cells in the marrow) and peripheral tolerance (regulatory T cells, anergy, immune-privileged sites). Autoimmune disease arises when these fail, through mechanisms such as molecular mimicry (group A streptococcal proteins resemble cardiac antigens, causing rheumatic heart disease), release of sequestered antigens (immune-privileged antigens like lens and sperm exposed after injury), defects in Treg number or function, and susceptibility MHC alleles (e.g., HLA-DR4 in rheumatoid arthritis). Examples include type 1 diabetes (autoreactive T cells destroy pancreatic beta cells), Graves' disease (autoantibodies stimulate the TSH receptor), and myasthenia gravis (anti-acetylcholine-receptor antibodies block the neuromuscular junction).

How do antibodies "grab" pathogens, and why does one bout of smallpox protect you for life?
Antibodies are Y-shaped proteins whose variable tips precisely match specific antigen epitopes on a pathogen, like a key in a lock, neutralizing viruses and tagging bacteria for phagocytes to destroy. After an infection, memory B cells that recognize that pathogen survive for years; upon re-exposure they rapidly multiply into antibody factories. Smallpox's virus barely mutates and has no animal reservoir, so lifelong immunity from one infection or vaccination left no new cases anywhere, and the WHO declared smallpox eradicated in 1980.

What is horizontal gene transfer?
Horizontal gene transfer is when an organism passes genes directly to another individual that is not its descendant, common among bacteria. Mechanisms include conjugation, transformation, and transduction and let useful genes like drug resistance spread fast. It matters in both microbial evolution and genetic engineering.

Why do antibiotics keep losing their power, and where do "superbugs" come from?
Resistance is natural selection combined with horizontal gene transfer. Bacteria reproduce quickly and mutate constantly; if even one individual carries a resistance mutation, antibiotics select for it, as sensitive cells die while resistant ones multiply and spread. Worse, bacteria swap resistance genes through mobile elements like plasmids, so one species' resistance can be wholesale-copied to others. Both overuse and misuse, such as antibiotics for viral infections or stopping courses early, intensify the selection. Multidrug-resistant MRSA and carbapenem-resistant Enterobacteriaceae are classic superbugs that defy nearly every common antibiotic.

How do cytotoxic T cells kill virus-infected cells?
Cytotoxic T cells (CD8+ T cells) are activated when their T-cell receptor recognizes viral peptides presented by MHC class I molecules on the target cell surface. They kill targets mainly by two mechanisms: releasing perforin, which polymerizes and forms pores in the target membrane, and releasing granzymes, which enter through the pores and activate caspases to induce apoptosis. They can also trigger apoptosis via Fas ligand binding to Fas on the target. After killing, the CTL detaches and can attack further infected cells.

Why does vaccination provide long-lasting protection?
After first exposure to vaccine antigens, some antigen-specific B and T cells differentiate into long-lived memory cells that can survive for decades. On re-exposure to the same pathogen, memory B cells rapidly proliferate and differentiate into plasma cells, quickly producing large amounts of high-affinity antibody (mainly IgG) with titers far above the primary response and a faster time to protective levels; memory T cells likewise expand swiftly to eliminate infected cells. Vaccines exploit this by safely inducing immunological memory so the body remembers the pathogen before a real infection occurs.

Why do doctors keep saying most common colds do not need antibiotics?
Because most common colds are caused by viruses such as rhinoviruses and coronaviruses, while antibiotics only kill bacteria. Taking them does not speed up recovery, but does select for resistant bacteria and disturb the gut flora. Colds resolve on their own in about a week; care means rest, fluids and symptom relief such as fever reducers. Antibiotics are needed only when a bacterial complication appears, like purulent tonsillitis or otitis media.

Why aren't viruses considered true cellular organisms?
Viruses lack cellular structure, consisting only of a protein coat around a nucleic acid (DNA or RNA), and cannot metabolize or reproduce on their own, they must invade a host cell and hijack its machinery. Sitting at the edge of life and non-life, they are often called infectious particles.

What exactly is the difference between bacteria and viruses, and why do antibiotics fail against viruses?
Bacteria are single-celled organisms with a full cell structure that grow and reproduce on their own, so antibiotics kill or inhibit them by attacking things like cell-wall synthesis or protein production. Viruses are far smaller, just a protein coat around nucleic acid, with no cell structure and no metabolism of their own; they must invade a living cell and hijack its machinery to multiply. Since viruses do not use bacteria's machinery, antibiotics do not touch them; antivirals, vaccines and the immune system are the weapons instead.

What is fermentation?
Fermentation is how microbes break down sugars for energy without oxygen, producing alcohol, lactic acid, and other products. Yeast fermentation gives us bread and alcohol, while lactic acid bacteria make yogurt and pickles. Humans have used fermentation for thousands of years.

Why do bacteria become resistant to antibiotics?

What is the molecular mechanism of type I hypersensitivity (allergy)?
On first exposure, an allergen induces Th2 cells to help B cells produce IgE specific for it; the IgE binds via the high-affinity receptor FcεRI to mast cells and basophils, leaving the body sensitized. On re-exposure, the allergen cross-links adjacent IgE molecules, triggering mast-cell degranulation and the release of histamine, leukotrienes, and prostaglandins, which cause vasodilation, increased permeability, smooth-muscle contraction, and mucus secretion, presenting as urticaria, rhinitis, and asthma, and in severe cases anaphylactic shock. Antihistamines relieve symptoms by blocking H1 receptors.

How does the innate immune system recognize pathogens and launch defense?
Innate immune cells (macrophages, neutrophils, dendritic cells, etc.) express pattern recognition receptors (PRRs) such as Toll-like receptors (TLRs) and NOD-like receptors (NLRs) that detect conserved pathogen-associated molecular patterns (PAMPs), e.g., lipopolysaccharide of Gram-negative bacteria, bacterial peptidoglycan, and viral double-stranded RNA. Recognition triggers phagocytosis and killing, release of cytokines and chemokines that drive inflammation, and upregulation of co-stimulatory molecules plus antigen processing to prepare the adaptive response. Innate immunity is broad, fast, and lacks memory; together with the skin and mucosal barriers it forms the first line of defense.

Planktonic cells of a given bacterium die quickly under an antibiotic, yet the same strain inside a biofilm tolerates hundreds-fold higher concentrations—without any accompanying mutation, where does this tolerance come from?
The extracellular polysaccharide matrix impedes penetration, and cells in outer layers consume or neutralize the drug, so microbes deep inside receive a sharply attenuated dose. Gradients of oxygen and nutrients within the matrix push interior cells into near-dormancy, while most antibiotics kill only actively dividing bacteria. Dormant persisters scattered through the film then repopulate it once therapy stops, seeding relapse.

Blue-green algae is a common nickname for cyanobacteria—why are they not true algae in classification?
True algae are eukaryotes whose cells contain a nucleus bounded by a nuclear envelope, together with chloroplasts, mitochondria and other membrane-bound organelles. Cyanobacteria are prokaryotes: they have no nuclear envelope or organelles, carry circular DNA and multiply by binary fission. Ultrastructural and molecular evidence shows that the chloroplasts of eukaryotic algae descended from ancient cyanobacteria through endosymbiosis. Cyanobacteria are thus the ancestral lineage behind algal chloroplasts rather than algae themselves.

Why do diatom cell walls display such intricate silica patterns, and how is the biosilicification process accomplished?
Diatoms import dissolved silicic acid through membrane silicon transporters and concentrate it in a dedicated silica-deposition vesicle. Inside, an organic matrix of silaffin peptides and long-chain polyamines self-assembles into templates that guide amorphous silica nanospheres to precipitate, building the perforated glass valve in a species-specific pattern. Because these templates are genetically controlled, every diatom species carries a unique shell—an identifier for taxonomists and a natural template for biomimetic nanomaterials.

How do vaccines keep us from getting sick?
A vaccine delivers killed or weakened pathogens, or just a piece of them, so the immune system rehearses the encounter without real harm. B cells are activated to produce antibodies against that pathogen, and long-lived memory cells are left behind. When the real pathogen later invades, memory cells multiply rapidly and contain the infection before it gains a foothold, which is why vaccinated people usually have mild or no symptoms even if exposed.

Fermentation is how microbes break down sugars for energy without oxygen, yielding alcohol, lactic acid, or carbon dioxide. Humans use yeast to make bread and alcohol, and lactic-acid bacteria for yogurt and kimchi.

What is the yeast used in bread and alcohol?
Yeast is a tiny kind of fungus that eats sugar in dough or juice and releases carbon dioxide, which makes bread rise, and produces alcohol for drinks. Invisible to the eye, it helps us make fluffy bread and tasty beverages.

How many bacterial species live in our mouths, and why doesn't daily brushing remove them all?
The mouth is a bacterial metropolis—hundreds of species, hundreds of millions—hiding in gaps, gum pockets and tongue coating. Brushing clears most plaque and food, but some form biofilms stuck to enamel, so floss and rinse too.
