Which key technical breakthroughs powered the cryo-EM resolution revolution, bringing hard-to-crystallize membrane proteins such as TRPV1 to near-atomic resolution?

Direct electron detection cameras combined with statistical three-dimensional reconstruction algorithms. Direct detectors record individual electron events frame by frame, lifting signal-to-noise far beyond film and CCDs, while low-dose imaging preserves high-frequency information. Maximum-likelihood software sorts hundreds of thousands of particles into 2D classes and refines the 3D map, correcting the anisotropic falloff caused by radiation damage, until specimens held in vitreous ice yield near-atomic density maps. In 2013 Liao and colleagues solved the 3.4-angstrom TRPV1 channel without crystals, explaining its ion selectivity and gating and opening the cryo-EM golden age.

How does the cell keep a nascent polypeptide from aggregating or misfolding before it finishes folding?

Chaperones such as the Hsp70 family bind exposed hydrophobic segments, shielding unfolded chains so they do not stick together in an aqueous environment. ATP-driven binding-and-release cycles give each chain repeated chances to reach its native conformation. When attempts repeatedly fail, the misfolded protein is routed to the ubiquitin-proteasome system for degradation.

How does the proteasome decide whether a protein should be destroyed?

The verdict usually rests on polyubiquitin chains: E1 activates ubiquitin, E2 carries it, and E3 ligases attach it to lysine residues on the target, with the identity of the E3 setting substrate selectivity. Proteins bearing the right chain topology are captured by the regulatory particle of the 26S proteasome, unfolded, and threaded into the barrel-shaped core to be cut into short peptides. Branches such as the N-end rule pathway and ER-associated degradation show the system recognizes more than one kind of tag.

If an amino acid sequence already specifies a protein's final shape, why do cells bother with molecular chaperones?

Anfinsen's ribonuclease experiments showed that the sequence carries the thermodynamic information for the native fold, but that conclusion assumed dilute, ideal conditions. Inside a crowded cytosol, nascent chains expose hydrophobic patches that can collide and aggregate before folding completes. Hsp70-family chaperones shield those patches, ATP-driven cycles release them for another attempt, and chaperonins offer an isolated chamber for stubborn substrates.
